This is absolutely normal and intended, as the charms will only work in the charms zone located at the bottom and following the old inventory space 6x10 that we have always been using. Charms will have no effect if they are placed in the first two rows of your inventory, that space is reserved for extra convenience and more free storage.
You can even observe that the charm zone, represented by the last 6 rows in your inventory, uses a slightly different background.
